"Heart of Mystery" is two minutes and 44 seconds long. The instrumentation includes strings, piano, flute, clarinet, bells, cymbal, and a low horn.

The piece is an energetic, yet still mysterious arrangement of "Scent of Silence". Fittingly, "Heart of Mystery" plays during a conversation with Ienzo, while the more sinister "Scent of Silence" is often used in cutscenes involving Zexion.
