Xion appears during the opening sequence, threatening Roxas with her Kingdom Key as he lands upon a stained glass window. Immediately the scene switches to the three of them--Axel, Roxas, and Xion--messing around, smiling, and eating ice cream atop the Twilight Town clock tower. The scene returns to Xion and Roxas, but Xion disappears in a burst of light, Keyblade and all. Suddenly, Roxas is surrounded by flames, and he pulls out the Oathkeeper and Oblivion, rushing into a battle with Axel.

Xion appears before Sora in a dream during his forced second sleep in the World That Never Was. Sora first sees Naminé, who turns away as he tries to thank her. When Sora grabs her wrist she turns around, now Xion. Sora doesn't seem to know her, but still he sheds a tear. As Xion turns away once again the image of her face disappears, suddenly covered by the hood of her black coat. She runs away from him. By the time Sora catches up to her again, it's not her at all; it's Roxas.

Something about her existence (or lack thereof) sticks with him, however, as he later remarks to Xigbar that Axel, Roxas, Naminé, and "that other girl" all must've had hearts, because they could cry. Xemnas suddenly appears to confirm that yes, many members of the Organization had begun to develop hearts, but that the Organization's true goal had been to fill the Nobodies' empty bodies with copies of Xehanort's heart. Outraged by this disregard for the value of a heart, Sora stands up to Xemnas and Xigbar. When Xigbar questions the strength of Sora's heart, Sora doesn't waver. Xion momentarily appears, Keyblade in hand, alongside all of the other friends in Sora's heart, to support Sora. The immense power unnerves Xigbar, who flees, leaving Sora to a battle with Xemnas.

As Roxas's Replica, Xion can wield the Keyblade. She wields her weapon fairly skillfully, being able to disarm Axel. Because Xion and Roxas are both part of Sora, they can both wield his Keyblades, even at the same time. Because their weapons are the same, the [[Gear]]s produce the same forms when applied to either Keyblade.<ref>When using Xion in Mission Mode, equipping three ability units to the Zero Gear transforms it back to the [[Kingdom Key+]], as it does with Roxas in Story Mode.</ref>

It is notable that, when Xion runs with her Keyblade, she grasps it with two hands instead of slinging it over her shoulder like Roxas does. This is identical to how Sora runs with his Keyblade in ''Kingdom Hearts II''.
