As Maleficent and her forces ravaged the worlds, Organization XIII worked to collect [[Hearts]] by destroying the Emblem Heartless to create its own Kingdom Hearts with Xemnas and Braig promising the other members that they would all become complete beings again. However, as only those who use Keyblade can release the Heartless's hearts to join with Kingdom Hearts, it was only be the induction of [[Roxas]] and [[Xion]] that the Organization makes big strides as seen from the windows of the [[Castle That Never Was]]'s Grey Room. Though both left, with Xion returning into Sora's memories that were infused into Roxas before he was integrated back into Sora, Xemnas decided to use Sora to finish what the two former members started.
Once [[Roxas]] is inducted into [[Organization XIII]], their plan to collect [[Hearts]] in order to create their own Kingdom Hearts begins in earnest. [[Zexion]] explains to Roxas that by completing Kingdom Hearts, the Organization members will become whole again.

With Roxas and Xion gone and Sora awakened, Organization XIII begin manipulating Sora into collecting hearts for Kingdom Hearts. They release Heartless into many worlds, forcing Sora to fight and defeat them. Saïx eventually reveals this plan to Sora at the [[Battle of the 1000 Heartless]], in order to throw Sora's heart into turmoil. Although Sora continues to fight the Heartless, he resolves to stop the Organization's plan.


While watching Sora's progress from afar, it would only during the [[Battle of the 1000 Heartless]] that the Organization reveals its agenda to Sora. However, Maleficent, having been revived earlier, refuses to let the Organization take what she sees to be rightfully hers. Though the membership dwindled to four by the time Sora arrives to the World that Never Was, the youth managed to place Kingdom Hearts with the ideal amount of hearts which Xemnas planned to become one with. However, [[Ansem the Wise]]'s attempt to digitize Kingdom Hearts and seal it away with a [[Kingdom Hearts Encoder|digital encoder]] that overloaded from the unpredictable object. The resulting explosion that sent Ansem into the [[Realm of Darkness#Settings and Areas|Dark Margin]] and restored Riku's original form left a giant hole in Kingdom Hearts, causing countless hearts to rain down over the world, becoming Heartless as soon as they touch the surface of the Dark City.

While they ascend the Castle that Never Was, [[Ansem the Wise]] attempts to [[Kingdom Hearts Encoder|encode]] Kingdom Hearts as data. However, the machine is unable to process the many hearts within, and it explodes, damaging Kingdom Hearts and sending Ansem to the [[Dark Margin]]. Countless hearts rain down from Kingdom Hearts over the Dark City, spawning Heartless. When Sora's group confronts Xemnas atop the Alter of Naught, Xemnas laments the broken Kingdom Hearts, stating he must start all over again. When Sora, Riku, and Mickey refuse his command to gather more hearts, he attacks Sora, but is defeated.


With Kingdom Hearts damaged, Xemnas needs to start all over again and decides to go through with his merging into it after seeing that Sora and his friends refuse to help him. However, the worlds provide a door for Sora and his companions to enter Kingdom Hearts as well. Xemnas had already absorbed Kingdom Hearts' power, and attempts to use it against his opponents. Though he tries his best, and nearly defeats them, the combined efforts of Sora and his friends bring about his downfall. What ultimately happens to Kingdom Hearts after Xemnas' defeat is unknown.
In order to gain more power, Xemnas merges with his Kingdom Hearts. A new door appears, resembling the Door to Darkness, allowing Sora and his companions to enter Kingdom Hearts and confront Xemnas. Even with the power of Kingdom Hearts, Xemnas is finally defeated. The ultimate fate of his Kingdom Hearts is unclear.
