I think we can safely say that this issue is only relevant to 358/2 Days, yes? After all, that's when the event in question occurs. So technically, the answer is that the Neoshadows are there simply because they were seen in this FMV, and it would be a ridiculously painful and stupid retcon to try and remove them in Days.
If this purely pedantic solution does not satisfy you, I offer the following contextual one: we know that Heartless are drawn to the Keybearer, in an attempt to claim his/her heart. The fact that the particular wielder in this case is a Nobody is immaterial; the Keyblade is the homing beacon that the Heartless instinctively target. There's also the issue of Roxas having something that appears very much to be a heart, but that's mostly a separate issue. Anyway, we also know that the World That Never Was is perilously close to the Darkness, and that Neoshadows spawn at Memory's Skyscraper (as any KHII player can confirm). So there's little reason to suppose that anything changed significantly to trigger the assault, with the possible exception of the fact that, yes, the Organization is no longer protecting Roxas. I doubt the Neoshadows were sent by Saïx, as surely he'd send Nobodies instead?
On a tangential note: I am not sure quite what Xemnas hoped to achieve by ordering Saïx to retrieve Roxas. After all, the Luna Diviner had already demonstrated that he is no match for the Key to Destiny. Perhaps Xemnas is punishing Saïx for allowing Roxas to leave by sending him for another ignominious beating? :P
