The second volume of the Kingdom Hearts II manga was originally published in 2008 by Tokyopop. The series was later picked up by Yen Press not long after, releasing the second volume in 2013. The second volume of the Yen Press release continues Sora's story. The Tokyopop release concludes Roxas's story, shows Sora's Awakening, and continues up to Sora, Donald, and Goofy's first visit to Hollow Bastion.

The front cover of the Tokyopop issue shows Sora, Donald, Goofy, Hayner, Pence, Olette, Roxas, DiZ, Axel, Naminé, an unknown hooded figure, and several members of Organization XIII in front of Hollow Bastion. The Yen Press cover shows Sora, Donald, and Goofy in front of Beast's Castle.

[[|125px|left]]Axel reports back to Organization XIII of his failure to return Roxas. Axel is then given a new order: either bring Roxas back or eliminate him. Back in Twilight Town, Roxas is still troubled by Naminé's words from the previous day. Elsewhere, Naminé and the mysterious hooded figure from before discuss Sora's near completion of returning his memories. Knowing that DiZ has ordered her demise, Naminé requests seeing Roxas one more time. On the last day of summer vacation Roxas goes to the Usual Spot to meet up with his friends. Upon arrival he discovers that his friends cannot see or hear him. Axel soon arrives and tries to spark Roxas's memory. Roxas feigns remembering his friendship with Axel, almost convincing the latter, only to be discovered after questioning his existence. Axel begins to destroy the surrounding furniture in the room, claiming it all to be fakes created by DiZ. Infuriated, Roxas summons his Keyblade and prepares to attack. Suddenly, time is frozen. An unknown voice compels Roxas to return to the Old Mansion. Roxas complies, leaving a somber Axel behind.

[[|125px|left]]Roxas fights his way through town to the Old Mansion. Unfortunately, he discovers the gate is still locked. Suddenly, the man in black appears and fends off the Dusks while the Keyblade automatically unlocks the gate, much to Roxas's surprise. Roxas enters a room in the mansion and finds a collection of Naminé's sketches. The sketches trigger Roxas's memories, allowing him to remember his time with Axel and his defection from Organization XIII. A digital version of Naminé appears, instructing Roxas to wake up Sora. DiZ suddenly appears and dismisses the data Naminé away, telling Roxas he will answer any questions the boy has. A black portal appears with the real Naminé. Before being sent away she tells Roxas that he will not disappear, but will actually be made whole. DiZ captures Naminé and locks her away. After a brief disagreement with the man in black, DiZ begins his "vendetta against the Organization" by eliminating all the Nobodies in the town. Roxas makes his way to the lower depths of the mansion, eventually finding a computer. He passes out and regains all of his memories, including his time spent in Organization XIII and his capture by DiZ. Upon coming to, Roxas summons his Keyblade and destroys the computer. 
2 10 "Nobody's Tears"

[[|125px|left]]Roxas recalls his time spent in Organization XIII, specifically the jealousy he felt while observing Hayner, Pence, and Olette. Axel arrives and comments about the day Roxas left Organization XIII. Axel states that he has orders to eliminate Roxas. The two battle, with Roxas now summoning two Keyblades. After defeating Axel Roxas heads into the memory pod room, where he encounters DiZ. The two briefly talk, ending with Roxas arguing that his heart belongs solely to him. The memory pod containing Sora begins to open. 
2 11 "Running From Nightfall"

[[|125px|left]]At the Usual Spot, Hayner, Pence, and Olette find a bag of sea-salt ice cream. However, there is an extra ice cream in the bag, and the trio cannot determine the reasoning despite their efforts. Back in the Old Mansion, Sora's memory pod is opening. As Roxas begins to fade away he remembers his time spent with his "friends," and comments about how his summer vacation is actually over. Axel is shown to have survived his battle with Roxas, now standing on one of the rooftops in Twilight Town. At the train station, King Mickey has arrived, garbed in a black hooded cloak. Sora, Donald, Goofy, and Jiminy awaken from their memory pods with no recollection of where they are. Walking into town, the group finds an ongoing festival. After settling a dispute between Seifer and Hayner, Hayner leads the group to the train station in hopes of sparking Sora's memories. At the station the group is attacked by Dusks. Mickey intervens and dispatches the Dusks. The King gives the trio a munny pouch and orders them to take the train. After saying goodbye to their new friends, the trio complies. Back at the Old Mansion the mysterious figure who had assisted DiZ states that he must leave. During the same time, Pete is shown outside the Mysterious Tower, commenting about his plan for world domination. Back on the train, the trio spots the same tower from a distance. 
2 12 "Key to the Door of Light"

[[|125px|left]]The trio arrives at the Mysterious Tower just as Master Yen Sid is dismissing Pete from the grounds. Pete retaliates, saying he and Maleficent will be back. Master Yen Sid claims Maleficent is no more, prompting Pete to flee. Donald and Goofy bow before Yen Sid, explaining how Yen Sid is Mickey's old Keyblade master. Yen Sid congratulates the group on successfully removing the Heartless threat. This is short-lived, however, as Yen Sid explains the new threat: Nobodies. Yen Sid tells the trio of Organization XIII and the existence of Nobodies. The trio agrees to help the King with the Nobody threat. After updating the group's clothing, Yen Sid returns the Gummi Ship back to the trio. As they leave, Yen Sid reminds Sora that he is the key to opening the door to light. Back in Hollow Bastion Pete is shown visiting the remains of the original castle controlled by Maleficent. The witch soon arrives, reviving her original plan of world domination. On the Gummi Ship, the trio is reunited with Chip and Dale. With Hollow Bastion being the only world gate open, the group heads there.
