Sam is present with his father and [[Quorra]] as they watch [[Sora]] confront [[Rinzler]]; Quorra is intrigued by Sora's [[Keyblade]], prompting Sam to ask if his father created the weapon. After Rinzler escapes, Sam introduces himself to Sora and reveals his and Flynn's predicament. With Sora intent on rescuing [[Tron]], Flynn allows Quorra to accompany the [[Keyblade wielder]] to [[CLU]]'s ship while helping Sam search for the portal back home.
Sam only encounters Sora once, after witnessing the boy face off Rinzler. Sora finds out Rinzler is actually Tron, a humanoid security program he once encountered in ''Kingdom Hearts II'', and sets off the save him. Quorra decides to help, while Sam and Kevin make their way to the Portal, agreeing to meet up with her later.

Upon finding him, Kevin refuses to go to the portal—their only way to leave the world. Riku accompanies him back to the city. However, things go awfully awry and Quorra ends up getting hurt.


Later, on the Rectifer, Sam and Riku team up to rescue Quorra from Rinzler, then they head towards the portal in a fighter jet that Flynn stole from a [[Black Guard]].

He is presented as the son of the since-disappeared Kevin Flynn and the "official" owner of ENCOM, although the only interest he has in the company is playing an annual prank on the board of directors. Eventually receiving a message from his father, Sam enters the Grid inside his father's old arcade and ends up in conflict with the Grid's tyrannical ruler, CLU 2, and his right-hand man, Rinzler. As Sam is almost killed, he is saved by an ISO, Quorra, who takes him to his father in a secluded house in the mountains, where they are reunited.
