Although I don't have a definite favourite the one where Sora uses the keyblade to unlock his and Kairi's heart is one of them. It sends chills down my spine every time I see it.

My favorite cutscene was after you "beat" Sephiroth in the second game and his only reaction is to wipe the dirt off his shoulder and continue staring at the Radiant Garden castle.
